we didnt use one when we did codys. it probably would of been useful but a floor jack would suffice if needed at all.

It is a good idea to get a new tranny cooler i usually just get the biggest one they got unless you do a really, really good job flushing the old cooler i wouldn't want to risk contaminating the new tranny. They sell tranny cooler flushers in a bottle they work pretty good. Most will not warranty the tranny with an old cooler. I would check with a place to rebuild it they will warranty their work, in the long run it might be worth it no worries and you don't have to do anything. A junk yard might warranty just the tranny for extra but you would still have to R&R it yourself. Unless that junk yard tranny is just so cheap I would look into rebuild.
I don't know what tranny you got, but if there is a TV cable on make sure that is adjusted properly it will slip like crazy if it not a lot if it is not. A tranny flush might free all the valves up again and if there is bands you can sometimes tighten them in the car to get it working again. Just a drain and fill will not do much you only get out 3qts in a 12-14qt system. If it is real bad some times we flush the tranny before we take it out just so it is cleaner when we split it.
How bad is it burnt? just for curiosity who looked at your tranny problem, I know some shops down there. Is it slipping in all the gears or just one?
O ya automatic transmission are heavy I've done them on my back before and their a lot of fun.
R&R for a tranny is usually around 8hrs book time. On the ground I would double that or more if it is your first.
I wouldn't say you need any special tools however a really long extension with swivels really help getting the upper bell housing bolts off.
I would take the T-Case off first reduce the weight a little.
Just a note when you put it back together make sure you can move the torque converter with your fingers if not it is not all the torque converter is not all the way in and you will break something.

The tranny cooler is integrated into the radiator on tjs i believe. I wouldnt be too concerned with metal in the fluid unless the filter has metal in it and then i would be concerned. I know you can purchase aftermarket coolers as i have one but it is also recommended to run it through the radiator cooler as well so that the fluid warms up quicker.
